This sounds like what happens when you run a vanilla xmonad in Gnome. It  
doesn't know
to treat gnome-panel or Nautilus specially. Using a config with ManageDocks  
and EWMH
should fix that. In that sense it's not a regression, this has always been  
true as
far as I know.

Of course, Ubuntu could package xmonad and contrib together and include a  
config that
uses these contrib modules to make it run better out of the box.
