xmonad sets _NET_ACTIVE_WINDOW if XMonad.Hooks.EwmhDesktops is used as part  
of the config.  I don't know if there is any interest in merging  
EwmhDesktops into the core.

Note that your program should already be checking for EWMH support  
(_NET_WM_SUPPORTING_CHECK) instead of blindly assuming the user isn't  
running twm or something.
