I also have this issue, though I admit I didn't make the connection to the
rotation.
I'm not using xrandr to rotate, I'm using:
Option "Rotate" "left"
in my xorg.conf, as a parameter for my nvidia driver.
Instead of the borders, it just has stuff left over from previous things
drawn at
that location (say, if I had changed the layout).
