 Aha, here is the difference. From libffi's configure.ac:
 {{{
   multi_os_directory=`$CC $CFLAGS -print-multi-os-directory`
   case $multi_os_directory in
     .) ;; # Avoid trailing /.
     ../*) toolexeclibdir=$toolexeclibdir/$multi_os_directory ;;
   esac
 }}}
 Your `gcc -print-multi-os-directory` must print `../lib64`, while mine
 prints `../lib`.

 I don't yet see a great way to fix this, though...
